More times than not these little red boxes get in the way. Is there anyway to turn them off, but still have the autofill?

Yes for sure if you're looking to remove the in field icon, you can disable it from the extension settings on your LastPass extension > Account > Extension Settings > Notifications > Toggle off "Show autofill icon in fields" > Save.
